Is it possible to create a 3D voxel (enclosed image as example) with, for instance, netcdf files (NC grids) or xyz triplets using the available gmt tools (or a combination of them)? Any hints are appreciated.

Simply put, nope.
Maybe, but just a far maybe, it could be done from Julia, but not without a no idea of work.
